Astronaut John Crichton's Farscape module is swallowed by a wormhole and spat out on the other side of the universe -- in the middle of a pitched space battle. Taken on board Moya -- a huge bio-mechanoid living ship desperately trying to escape Peacekeeper captivity -- Crichton is confronted by alien life forms: Ka D'Argo, the fierce Luxan warrior; Rygel XVI, the slug like Dominar of the Hynerian Empire; and Pa'u Zotoh Zhaan, the serene blue priestess from the Planet Delvia. After they 'StarBurst' to freedom, a bewildered Crichton is locked in a cell with Officer Aeryn Sun, an enemy Peacekeeper. To repair Moya's battle damage, Zhaan, D'Argo and Rygel are forced to put down on a Commerce Planet on the edge of the Uncharted Territories. Left alone, Crichton and Aeryn manage to escape and over Crichton's protests, she contacts her commander, the ruthless Captain Crais. Crais has launched a personal vendetta against Crichton whose module collided with a Peacekeeper Prowler and killed its pilot - Crais' brother. But Aeryn's actions in helping to recapture the fugitives don't win her honor, instead Aeryn is deemed irreversibly contaminated and condemned to death. Crichton tricks the prison guards so D'Argo and a reluctant Aeryn can escape back to Moya. Unable to go into Starburst again so soon, Crichton adapts his experimental Farscape theory to slingshot Moya out of the range of Crais' ship and off into the Uncharted Territories.

A passive alarm deep within Moya activates, emitting a Peacekeeper tracking signal. Unable to shut it off, Pilot lands Moya on a nearby earth-like planet where swampy waters muffle the signal. The alarm, embedded in Moya's Neural Nexus, can be removed but it will be an immensely painful process for her. Crichton, Aeryn and D'Argo venture onto the planet to search for Clorium, an anaesthetizing element. After a run-in with the frightened locals searching for the spaceship, our trio splits up. D'Argo and Aeryn stage a diversion that draws away their pursuers. Crichton continues searching for Clorium but is discovered by a young local boy, Fostro, and his mother Lyneea. As the local astronomer and UFO enthusiast, Lyneea is shocked to finally come face to face with alien life, something she has long searched for. She gives Crichton the Clorium, but before he can return with it, the Military descends on Lyneea's farm and D'Argo is captured. Crichton has to choose between abandoning D'Argo to certain death, or risking Moya's survival.

After narrowly evading a scout ship from Crais' Command Carrier, Crichton discovers Moya has been invaded by Draks: giant space cockroaches. Crichton manages to catch and kill one of the creatures; Zhaan's tests reveal the Drak has the same DNA as Crichton. It appears the Draks have taken DNA samples of everyone, and are using the genetic code to create replicants who try to overpower the crew. Meanwhile, Moya's temperature is rising. Aeryn begins to succumb to Sebacean Heat Delirium and is threatened by 'The Living Death'. The crew force Rygel into the area the beetles have sealed off and the Monarch of the Draks speaks to them through Zhaan; they want their nest left alone until they complete their breeding cycle. The crew agrees, and in return the Monarch will lower Moya's temperature, giving Aeryn a chance of survival. But when Peacekeeper Commandos invade the ship, the Monarch believes she has been betrayed. Only Rygel's negotiating skill convinces her they have a common enemy.

Rygel uses a gem-like crystal essential to Moya to impress the Tavleks while trying to broker a deal. Although pretending to trade, these battle-scarred renegades' real business is kidnapping hostages for ransom, and the crew is helpless to prevent them from taking Rygel by force. During the kidnap, Kyr, one of the Tavleks, is knocked unconscious releasing his gauntlet - a powerful weapon that locks on to the forearm and pumps in drugs to heighten the wearer's aggression and euphoria. D'Argo dons the gauntlet in an attempt to save Rygel but finds himself unwilling to take it off as the drug takes hold. The crew knock D'Argo unconscious and the gauntlet detaches itself. While Crichton, Aeryn and D'Argo go down to the planet to try and rescue Rygel, Zhaan tries to help Kyr deal with his withdrawal symptoms from the powerful drug. While being kept hostage, Rygel does such a good job of convincing the Tavleks of his importance they decide to ship him off the planet. Crichton has no alternative but to also don the gauntlet if he is to save Rygel and retrieve the crystal before both are lost forever.

Two lone Ilanic scientists (genetic cousins to Luxans) are rescued from their sub-atomically disintegrating Cruiser and brought on board Moya. During the rescue, Crichton is exposed to a mysterious force that jolts him back and forth in time. While Verell tries to discover exactly what caused their Cruiser to be destroyed, the sensuous Matala dazzles D'Argo. Aeryn is less certain of her motivations for seduction, and Crichton realizes that his moments in the future have allowed him to see Matala's true nature. She is a deadly Scorvian spy, intent on killing Verell and stealing the secret weapon for their bitter war against the Ilanics. Verrell's weapon uses a black hole, and the crew are desperate to avoid the destruction that Matala's treachery will cause if the weapon is released. Crichton tries to change his actions in the present to make sure that Moya and crew remains safe in the future but only ends up making things worse.

The crew visit the planet Sykar to search for D'Argo who left Moya in a state of Luxan hyper-rage. They find him in work clothes, grimy from labor, but convinced that he's found utopia: a life of working in the fields of Tannot root. Volmae, the ethereal leader of the Sykarans, keeps her people subservient through the euphoric effect of the Tannot. While there, an explosion convinces Rygel that he's the victim of an assassination attempt. Aeryn takes him back to Moya while Zhaan and Crichton try to persuade D'Argo to leave Sykar. But Zhaan too comes under the influence of the Tannot. Following both to the fields, Crichton has a run-in with members of the Sykaran resistance movement, who force a live worm into his belly. This protects him from the effects of the Tannot and he realizes the rest of the population is deluded into believing their laborious life is idyllic. Aeryn's experiments on Rygel's explosive bodily fluids reveal the Tannot is actually the basis for the fuel for Peacekeeper weapons, and the Sykarans are being enslaved to produce Peacekeeper munitions. Crichton is determined to rescue his crewmates and puts Rygel's reactive bodily functions to good use.

Moya and her crew discover the remains of the Zelbinion, a revered Peacekeeper Command Carrier and the first ship upon which Rygel was imprisoned and tortured. While exploring for any salvageable items on the ship they find Gilina, a Peacekeeper Tech and the last of a Salvage Crew sent by Captain Crais and slaughtered by the Sheyangs - violent scavenger aliens that breath fire. Crichton and Gilina find themselves attracted to one another, but must put their relationship on hold while the group works together to fend off a second attack by the Sheyangs. While D'Argo and Zhaan stall for time, Crichton, Gilina and Aeryn race against the clock to get the Zelbinion's defense screen operational before they are destroyed.

During a visit to a bazaar Crichton is enticed by a fortune-teller to step into his tent, but finds himself transported to the world of the evil sorcerer Maldis. Unaware that his comatose body has been left behind, Crichton tries to understand where he is and what Maldis wants from him. Maldis intends to pit Crichton against the man who so desperately wants him dead: Captain Crais. Nothing Crichton says can convince Crais that his brother Tauvo's death was an accident, and as they battle Maldis feeds off the bad energy and grows in strength. Liko, a one-time priest, also a victim of Maldis' powers, tells Aeryn, Zhaan and D'Argo of Crichton's fate. Aeryn and D'Argo unsuccessfully attempt a physical assault on the supernatural barriers that guard Maldis' realm. Zhaan joins forces with Liko to save Crichton with her spiritual powers but to do this she will have to rekindle the darkness within her that she thought buried forever.

On an isolated asteroid, Moya's crew seeks out Namtar, a genetic scientist who has found a way of providing star charts of the home worlds, by examining the DNA of the subject. The price is high; Namtar wants one of Pilot's four arms which D'Argo, Zhaan, and Rygel take by force. Crichton, whose home is beyond Namtar's codes, and Aeryn who can never return to the Peacekeeper world, are disgusted by the attack. As the others quarrel about whose home to return to first, Aeryn asks Namtar to find a colony where she can live in peace. But instead of taking a sample, he injects her with Pilot's DNA and she starts to experience physical changes. Her sense of sight and hearing become unbearably keen, her fingers fuse together, and she starts to grow extra arms. Crichton turns to Namtar's assistant, Kornata, for help to reverse the metamorphosis before Aeryn fully evolves into a Pilot. Kornata reveals Namtar is the result of genetic experiments out of control, and only she can turn this Frankenstein-like creature back into the lab rat it once was.

During routine maintenance D'Argo falls down one of Moya's passageways, and damages a panel that triggers a blast of particles. He is ejected into space, and although his Luxan physiology helps him survive, he is delirious and begins having "flashbacks" of his past. Pilot begins experiencing fluctuations in Moya and soon is slumped over his console unconscious. It appears Moya has taken over Pilot's functions, and the DRDs are on alert. Trying to discover what D'Argo is suffering, the crew plays out their "roles" of D'Argo's life to reveal his secret history: his wife was a Sebacean and he was falsely accused of her murder by her vengeful Peacekeeper brother and murderer. Their young son, Jothee, is still alive out there somewhere. His memory restored, D'Argo leads the others to the area of the incident on Moya and Crichton goes down the same passageway to uncover what Moya has been protecting: Her unborn baby.
