Many Schools were on a trip to the Tokyo Tower. Three girls from different schools heard a voice, "Please save Cephiro! Oh, Legendary Magic Knights!" The voice was followed with a bright light, you could faintly see the image a person floating in the center of the light. With this, the ground disappeared and only the three girls were falling. They soon landed on a giant flying fish! The Fish took them to the ground. The three girls introduced themeless: Hikaru Shidou, Umi Ryuuzaki, and Fuu Hououji each 14 years and in 8th grade. Then a kinda handsome man walked up to them while calling for his flying fish to return. This man, Mater Mage Clef, explains why the three girls were summoned to this world. Cephiro. It is in danger because of a high priest, Zagoto who has captured the pillar of this land, Princess Emeraude. Cephiro will surly be destroyed if anything happens to the pillar. Hikaru, Umi, and Fuu were summoned to save Emeraude. Clef also explains that it is impossible to defeat Zagoto and save the princess unless they revive the Rune-god's. They are something that they will recognize when they find them. Clef gives them armor. Hikaru happily asks if this means she can use magic, as she saw Clef do earlier. Clef shows her her magic, 'Flame Arrow'. Just then, a sorceress who is working for The High Priest Zagoto, Alcyone, Attacks. Clef summons a creature, and the girls hop on it. Clef orders them to go to Presea who will make weapons for them. The creature fly's them over the sea. After Alcyone attacks Clef, she leaves to kill the future Legendary Magic Knights. Hikaru tries her magic on the evil Sorceress, and to her surprise, she won the battle.
While the girls were fighting, Zagoto attacked Clef. Clef was turned to stone and fell of the cliff he was standing on.
The girls needed a powerful rock, Escudo, for Presea to be able to make them the right weapons. Presea lets the girls borrow weapons till they come back with the ore. On the journey to find Escudo, they meet a cute man, Ferio, whom they can't decide if he's someone to trust. He keeps following them claiming he's on the same mission as them, kill Zagoto and rescue the princess, but he kept making up stories before, so is this the truth or another lie? Soon Hikaru, Umi, and Fuu get the ore and head back to Presea. Presea explains that Escudo is an evolving mineral, so they never need to come back to her for better weapons. The weapons will change so that they are better as they girls become stronger. After Presea makes the perfect weapons, she is attacked by a monster and is killed. The knights head to Zagoto, continuously getting stronger and more powerful. They meet other people working for Zagoto on the way, Caldina, Ascot, Larfarga, and other people.
Also on their way, they revive the rune-gods. They are large creatures that can only be awakened by the magic knights. Umi is the first to get a rune-god. Hers is Selece, a water dragon. Fuu is the next to get hers. She has Windam, a Green Pheonx. Finally, Hikaru gets hers. Hers is Rayearth, a fiery fox. Each rune-god turns into a machine that the girls can use to fight against Zagoto.
Hikaru, Umi, and Fuu gain lot's of magical spells.
Finally, They are ready for Zagoto…
