I noted jealousy when he jokingly asked her if she had a date, and she didn't answer. Didn't you?
Then he goes back.
Scully doesn't lash back at Mulder when he shows his frustration about the whole thing. She understands. 
Apparently, it wasn't such a good idea to be away from each other like that.

The uncomfortable silence and long look between them after he asks her if she's okay.
Mulder's frustration in having to accept Scully's sickness.
His relentless fast paced search for any clues to save Scully.
After his near death encounter and tiring trevail through the Lombard Research Facility, he goes to the hospital and waits for Scully for over 7 hours to talk to her for a few minutes - a few worthwhile minutes.

Yes, yes, I know it's not the real Mulder that goes in for the kill, but still, when VanBlundht (in the guise of Mulder) moves forward ever so slowly to kiss Scully, she has had more than enough time to stop him, but she does NOT! That's gotta tell you something about how she feels.
Then when Mulder bursts in on them, you see how surprised both Scully and Mulder are.

PERSONAL NOTES:
Mulder doesn't need to be Eddie to get the girl.
Even Eddie hints that Mulder should pursue an intimate relationship with Scully.

MOMENT: Well, even though Scully's not in it, we see Mulder's distressed look when he tells Skinner she's in the hospital.

Scully begins to break down in her car, after facing Mulder about her 'vision.'

Yeah, yeah, she gets to see him sans clothes, but she knows he needs her as a doctor.
She places her head on his back, comforting him.

MOMENTS:
Mulder's guilt is escalated when he realizes why Scully has cancer.

PERSONAL NOTES:
Did you see the look on poor Mulder's face when Scully told him why They gave her cancer? You know he felt guilty about it.
