What use are the Ley Lines?

Mages and Clerics can detect what ley lines do if they cast appropriate spells - it gets more difficult the more convoluted you make them of course (a maze?) and background magic can interfere with detection as well.

Depending on what kind of God you want to be, you should direct the wrong ley lines to other devices. Also note - a player suggested to me that it should be magically possible to travel down ley lines as a teleport beam. It is possible, but as ley lines are subjective energy fields influenced by mortal religion (same as Gods) when you re-integrate you may have your personality warped by whatever major religion worships that aspect of the universe (i.e. travel the Good ley line and you end up a prude).

What is the purpose of the Dungeon?

Its designed for power collection.  If all goes well you will have enough power to achieve Godhood by the end of this adventure.  The randomness is only added for variety, and it's just as likely to affect you as anyone else.

Can I change the Dungeon?

I'd still like it based on the Sephirothic Tree if possible (for plot purposes and because of the name).  And be aware that while you may control more raw power than the average mage, there may be some with more control which could thwart you random weird stuff abit  (even though it's probably only added for variety). The original Dungeon was designed for power collection and magical research - safety devices and monster barracks should be added as an afterthought,  once you were invaded a few times.
