From my talk with John Eberhardt I have gained the following:

Uprising 2 takes place after the fall of the Imperium.  After taking back the solar system in the original Uprising, you find out that you were wrong about the Imperium.  They were actually holding off an alien force know as the Kri'isaran Horde, a group of lizard like aliens with sophisticated technology.  It is now your turn to take the role of the Imperium and protect what you have claimed.
